I later found out that this happens with all xci files that have the DLCs patched into them. Updates still work, but DLCs are never loaded. When I install the DLCs to the NAND Launchbox will load the the rom with the DLC. On the Launchbox Forums, an experienced user advised me to contact the yuzu team. he wrote this (hopefully it helps):

I use Atmosphere latest version supporting 9.2. I used NXdumptool to download the file and I was told to use FAT32 to install games. 64GB. It split into 2 files one that has 4 GB and the other with 2GB. So I have the game + updates and DLC (Melty Blood Type Lumina) merged to a single NSP file with SAK since I can’t find a way to install updates on Skyline. Well, the game doesn’t seem to have the updates and DLCs when loaded in Skyline. Using the exact same file on RyujiNX loads the DLC and updates.
